This is probably a Stupid question but how can I compare the contents of two drives that do not have the same folder hierarchy?

Question: What do you want to achieve with the comparison ?

Well, a good folder/content comparison program is https://winmerge.org/
i currently do not have it installed, but it would be my choice, if i ever need to compare someting.

Other tools
SyncToy by Microsoft (though, I'm not sure if that's Win11 compatible...?)

And FreeFileSync which is what I use on MacOS, but also has Linux and Win versions.

I have two drives with different file hierarchies. I need to know where, and if, the same file exists on both drives somewhere.
